In order to answer your original question, it takes about 4-4.5 hours to drive from Jerusalem to Eilat, via the Dead Sea, if you don't stop along the way. It takes about 1/2 an hour longer if you drive from Jerusalem via routes 1 to 3 to 6 to 40 (which sounds more complicated, but actually isn't, and has much better roads).

Traveling to and from Israel. Israel is well connected to the rest of the world through its Tel Aviv Ben Gurion International Airport. Low cost flights land both in Tel Aviv (at terminal 1) and also in Eilat, in the Red Sea. This makes it incredibly easy and fairly cheap to travel to Israel.
4. Re: Drive from the North to the South. If you are driving back via the Dead Sea then you should drive down via Mitzpe Ramon. You can go to the Visitors Center and take a jeep tour in the Crater. Other stops on that route are Bet Guvrin, Sde Boker, Avdat and Ein Avdat.
You may also check for flights from TLV (Ben Gurion) to Eilat with either Arkia Air or Israir. The flight is approx. 1 hour and you may get very inexpensive tickets, especially with the airline, Arkia. Note that if this trip is during Shabbat, the Egged bus does not run during Shabbat.
By taking option 2 (Mitzpe Ramon) from Tel aviv to Eilat you'll do both rouads, which is a very good idea. When going from Eilat to Jerusalem you can stop at Metzada or Ein Gedi. It is about 2 and a half hours from Eilat to Metzada, so you can make it, if you start in the morning.
